Goalkeeper attempts to punch it and completely misses it
As the ball is then about to enter the net a defender catches it
What action if any does the referee take
 
So what decision does he make and how does he restart
He awards the penalty, and that is how the game is restarted. The ball was in play as soon as the player threw it in. A defender can't catch a ball in the penalty area and not give a away a penalty, that's an infringement, punishable by the award of a penalty. I'd have thought anyway.

From the 4 sentence description, the defender didn't deny a clear goal scoring opportunity as you can't score direct from a throw-in, hence couldn't be red carded, and my gut reaction is he'd get a caution, but I can see a case for not issuing a yellow.

He caught the bucker deliberately
 
Red card, penalty…
Can't be a red card because you can't score from a throw in, if the ball had gone in the net it would've been a goal kick. the defender's a berk for catching it.
